EDIT: I have just removed the boot flag again. If you want you can try the file-by-file copy but in my experience those tend to miss a lot of data and they aren't very reliable. I'll keep searching but any further suggestions would be appreciated. Drive Image 2002 made pretty much an exact copy of the swapfile in its images. Thanks Herman for the tip.
